Sorry if these are stupid questions.
Is the CFE package still the gold standard for genome overhauls? Or is there a newer more advanced alternative? (I always loved it)
For the installation of CFE there is the bodydata option and the egg option. If I just want to use the egg agents then any creature hatched from that egg will have all the relevant genetic data correct?

I would say that the CFF genomes have overtaken CFEs. They currently have an issue with liver anabolic functions, but otherwise still work better and will hopefully be at their final version soon!
As for CFE options, you can chose egg agents, which will let you hatch CFEs from the egg layer labeled as such, or the genome option which overwrites the base genomes for these breeds.

Dragoler is right in that the CFF seem to be the next big thing. However, I personally don't feel that they're to the CFE what the CFE were to the original genomes. Instead, I consider them more of an optional upgrade.
While the additional features the CFF have are nice, I don't feel that any of them are mandatory for creature survival. If the CFE were working for you before, they'll more than likely keep working for you now. That being said, if the CFF stuff appeals to you, then by all means go ahead.

CFF have a couple of pretty significant survival upgrades besides the CFE stuff... They should be a lot less likely to drown because they can detect when they are drowning or asphyxiating from any means, and it gives them fear... and they should be a lot less likely to starve for stupid reasons thanks to having the ability to ignore other high drives when they get hungry enough.
The rest of the changes are smaller... Many of them, like the ability to tell when they are drowning, are features that were in previous games but were left out of C3 for whatever reason... listening to the hand saying 'yes' or 'no', ability to feel full, parent/child related behaviors, emotional and liver effects from alcohol, vitamin E helping their reproductive health, pregnancy and illness using up some nutrition, a working lactate cycle, etc... Also there are fixes to some broken standard genes that did weird things to them like add extra stress, or give them stress from 2 drives when they only have one high.
They have other additions too, they're a bit better about remembering they can use dispensers, and have a little bit of a bolt reflex when hit if they don't have any better idea of what to do about it. They have a slight tendency to want to approach each other or go home when afraid, which might help them in dangerous situations and give them a good chance to get comfort from each other and band together a little more under threat... Plus, some breeding tweaks to make them not such egg machines, and a few behavioral ones to make them less likely to just live in a giant clump and to weaken some of the speech and Norn obsession that normal CFEs have, along with some stuff to make them a little more curious and interested in nature.
But as noted, the current ones have an issue with their livers, which makes it hard for them to store nutrition in their bodies... They can survive just fine, even after being weakened by illness, but it is a bit easier for them to starve if they don't eat regularly (luckily CFFs are quite good at getting food regularly thanks to their hunger fixes). I am working on new breed pack uploads that fix the liver problem, though.
