I keep getting this error, I can kill the agent without crashing but its rather annoying having it showing up all the time.
Happen after I injected Aquacarvens 4v any ideas?

The agent in question is the bulb (seed) from the Bulb Plants. Normally, a bulb about to rot away will add some nutrients to the surrounding area before vanishing.

What's happening here is a bulb that, for some reason, is trying to add CAs to a room that isn't there; that is, outside the map. My guess is that, since the bulb is rather small, it's sitting in a spot where some of it is sitting outside the room system.

Unfortunately, permanently ending this error requires CAOs knowledge. However, you can turn on autokill (shift + ctrl + w, then shift+ctrl+A) to make the game automatically kill the bad bulbs each time instead of constantly throwing an error.

There are two plant in the room that spits out fruit/seed or whatever it is, if I find the right one and throw it out to space (they can be picked up) will that stop it? I rather not touch the caos control if I can avoid it.

The seeds you're looking for would be the small, blue, bubbly things (the full grown bulb plant has something similar growing on top of it).

The problem with that is that, at any given time, there's going to be a lot of bulbs in Aquatilis Caverna. The bulbs, if I remember correctly, also do not have a visual indication that they're about to die. Between the two of these, there's no guarantee you'll grab the right bulb.

For what it's worth, turning on autokill does not involve using CAOs. The previously mentioned button combination (shift+ctrl+W) brings up Wolf Control, which has a different set of functions. In addition to letting you turn on autokill, it also lets you see how long you've been playing in that world, and you can also speed up the game as well.

Alright. Done. I found the plant but I can't throw it out of space as its a growing one that attaches itself. So I used the command you said.
