Anyone have good suggestions for Metarooms? I've got a few that I'm looking at, but I've never tried many rooms before...
These are the ones I'm looking at now.
* Chione
* Biodome
* Veridia
* Gardenia
* Terra Pluvialis
* Norngarden or Norngarden 2
Do any of them clash?
Also, what's the Gardenbox? How do I use it? Does it require anything major? Will these things take up a lot of space?
And what's the Updated Breeding Script? How do I install it?

As the guy who did most of the coding work for Chione, I can say that it doesn't clash with the Biodome at the very least (and I'm pretty sure it doesn't clash with Veridia either). The Biodome and Veridia also don't clash with each other. I dunno about the three room's relationships with the other metarooms on your list.
For the Garden Box, Garden Box Central has everything you need to know. The short of it is that it's basically an agent injector (similar to the C3 Creator or DS Agent Injector) that has its own set of .agent files for easier world customization.
The Updated Breeding Script is a variation on creatureBreeding.cos that was created by Vampess for the CFE. It lets creatures have non-violent interspecies and same-sex interaction. It's a .cos file; install it in the same way you would other .cos files (Put the .cos file into your "Bootstrap/001 World" or "Bootstrap/010 Docking Station" folder, depending on if you're using the C3 version or DS version).

I generally use Terra Reborn, Nonrgarden 1, and Terra Pluvialis for terrestrial norns and Nornhulu, Aquatillis pod, and Devil's Reef for aquatic breeds.
The garden Box is a very useful agent that allows you to inject decorations and patch plants. The patch plants are completely customizeable, they take up as much or as little space as you want.
The updated breeding script allows all creatures, no matter their species or gender, to get positive reinforcement from pushing other creatures. It is a .cos file that overwrites the breeding script in your Docking Station bootstrap. To install it, drag and drop the file into your Docking Station/Bootstrap/010Docking Station folder. ***IMPORTANT*** Be sure to backup your old DS creastureBreeding.cos file before you replace it.
My favorite norn is still Belldandy. |

One more thing: The Biodome and Veridia are mostly excellent metarooms, but their lift scripts were created by someone who valued sophistication over creature friendliness and as a result the lifts lack pull scripts (a very bad thing considering creatures have an instinct to "pull lift" if they want to go down). If you want to use those two metarooms, I recommend killing all the lifts and replacing them with Amai's Elevines.

A caution with Terra Pluvialis is that the room's weather can be quite resource intensive, and that the room has a pond with steep edges. If you try Terra Pluvialis and find that it's not for you, you might like to try the TP2DS Pack - it lets you run some of the agents from Terra Pluvialis in the DS norn meso.

While I'm at it, I might as well point out potential pitfalls with your metaroom choices:
*Chione: There's a teleportation pillar that makes creatures want to push door instead of pull lift for some reason (it's the one in the entry cave). It's also a really big metaroom, with a distinct lack of standalone agents that would fit its theme.
*Biodome: See my previous post about the lifts.
*Veridia: See my previous post about the lifts. Also, I've found that it's pointless to do anything with the upper levels - even with CA links implemented and proper lifts added, creatures have no reason to go up there, and since they're all wooden walkways plants and whatnot usually won't grow up there (unless you have patch plants).
*Gardenia: The door is slightly buggy - it will always make the camera center on it regardless who used it (be it the hand or a creature), and I think there's an occasional autokill error with it as well. In addition, the place isn't receptive to customization since by default the entire room is set to "concrete walkway," when most plants want "normal soil," "boggy soil," or "drained soil," and the odd geography might trigger autokill errors with some plants.
*Terra Pluvialis: See Malkin's post.
*Norngarden/Norngarden 2: The lift isn't rigged to pick up grendels and so usually won't carry them. Also, NG 2 is not free - in fact, it costs more than the games themselves do at this point (though it's by far the best of the three addons Chaos Created has for sale).

Chione is huge and very customisable, and fits a lot of norns. The door problem can be fixed by including a door agent such as the Torii, and the Garden Box helps the room come alive really well! 
The Biodome is beautiful and very customisable, it's huge. Combined with the Garden Box and other external agents, it's a great little metaroom!
Veridia - beautiful and very customisable. I like the long length of the ground, and the upper levels can entice norns with help of the Magic Words Room Edits and food sources. 
Gardenia - a lovely room which has food sources included, and a lower ground level which is of a decent size (helpful for norn travels).
Terra Pluvialis is a wonderful example of the community working together, and it has a lot of agents from many different people in it, it's very complex!
Norngarden and Norngarden 2 are probably the most C3-like metarooms available, in that they have whole ecosystems and a large area for norns to play in, including some dangers.

*Chione: It's enormous, and there are no places where your creatures can easily get stuck.
*Biodome: Similar to Chione, with the added benefit of being much more easily customized if you're finicky about thematics. The lower levels even have customizable environments - for example, you can pick watery backgrounds for aquatic creatures.
*Veridia: See the above two - while the upper levels are pretty useless, the bottom level is very fertile and receptive to all sorts of plant life.
*Gardenia: It's a small, not-very-resource intensive place with several useful sources of food. It's handy if you want a place to keep a small group.
*Terra Pluvialis: There's lots of food, and all the rain makes it quite an atmospheric place if you're a fan of thunderstorms.
*Norngarden/Norngarden 2: Dang near everything has creature interaction scripts; there's lots of edibles for all sorts of creatures; it's a very fertile place that's easily customizable (although the amount of edibles already in there doesn't make it essential); and there's no need to add CA links to make creatures use the door and lifts.

If you're not too concerned about Grendel-compatibility, Norngarden might be a good place to start.

In my experience, it seems like you only get the little tombstone in the bottom of the Meso.
One other thing about these metarooms, since you asked if they clash: it's usually best to install metarooms one at a time, and see how you computer handles it (preferably in a world full of Norns) before adding another. Some of these, like the Biodome, are quite large; going on an "injection spree" and adding a couple big metarooms (or even just a lot of little ones) to the same world can slow your game down significantly... or even cause it to freeze when you try to save.

I've decided to add Chione and Veridia, after testing all but Terra Pluvialis and the Biodome (stupid .rar files...). I'm just wondering one thing, how do I kill lifts?

You kill lifts by opening up the CAOS command line (Shift+Ctrl+C), hovering the hand over what you want to delete and typing "kill hots".
