I get a blank scriptorium screen when I try to run it. The help file says that means C3 isn't running, or scriptorium can't find it. I've got C3/DS running, so my problem must be the latter. Is there anything I can do to help it find C3, or am I SOL?

I've never heard of Scriptorium for C3.
What operating system are you using? This could be an issue where the programs have different permissions--eg. in Windows, if you run one program as an administrator but not the other, it won't let them "talk" to each other. I have this problem occasionally with the Genetics Kit or CAOS Tool if I forget to run them as administrator.

Yes, Malkin, it's the Scriptorium Browser. 
Ghosthande, I'm running Win XP in VMware Fusion on a MacBook Air running Lion (OSX 10.7). I run everything as Administrator.
Liam, darn, that's not very encouraging. It seemed like such a good way to start figuring out how things work! *sigh*

Have you tried the game's CAOS Documentation file?

You can always just look at the .cos source of files in the Bootstrap directory?

Ghosthande - Yep. I'm more of a kinesthetic learner, though. Reading instructions doesn't do anything for me until I've had my hands on whatever it is the instructions are about. IRL I take things apart and then see if I can get them working again (which really used to irritate my parents ). I do the same thing with code...until I've taken apart somebody else's code and made it do different things, the command listing really doesn't help much except to give me a vague idea of what else might be possible.
Liam - I stumbled over Grendel Man's Tutorial: Extracting Plants and Animals from a Metaroom today, which is getting me off to a good start. (Thanks, Grendel Man!)
